That certainly is odd.
I have separate setup files (INI files) for each client, so when I start a translation I first select the INI file, and then the chosen glossaries are automaticaly loaded. I'm referring to Setup > Save setup as... (you can also select a setup file in that list).
I have also learnt that I should exit the WFC control panel after making every settings change, and not try to set more than one setting at a time, otherwise the setting sometimes does not stick and reverts to what it was beforehand.
