Sorry for not replying sooner…
The progress bar discrepancy is probably caused by unedited exact or MT segments. Please see here for how progress is calculated: [url removed]
I think it should consider all committed segments as complete and there is a ticket to do so.
You can cleanup individual files one at a time via the Current Project view icon, though it is not intuitive. Instead of leaving All Languages Pairs selected, select Single Language Pair, then the languages, then you will see a list of files with tick boxes.
