Well, if the aligner reports that it can't detect the language(s), make sure that the text languages of the English and Spanish documents are actually set to English and Spanish respectively.
BTW, I don't find the WFA aligner very good and second Dominique's advise: try LF Aligner. Or PlusTools (a set of Word macros that saves alignment output to WF TM format).
